amsterdown is an RMarkdown PhD thesis template for the University of Amsterdam. It’s based on my PhD thesis that I wrote with the bookdown package .

(R)Markdown enables you to write a reproducible PhD thesis using the lightweight and plain-text Markdown formatting. It forms a great notebook style workflow to integrate all your text, code, figures, and other output that together make up your PhD thesis work. Finally, bookdown allows you to easily create an html-version of your thesis that you can host online, and to harness the power of LaTeX to make a beautifully formatted PDF for printing your thesis.

This template is an easy way to get started, by:

  • Providing a common and complete structure for the thesis, including appendices, acknowledgments, etc.
  • Removing the need to write any LaTeX commands yourself (or at least, prolonging it as long as possible).
  • Making sure you adhere to the University of Amsterdam thesis requirements.

Installation

amsterdown is not (yet) available on CRAN, so install it from GitHub with:

If you just want a peek at the template without installing it as an R package, check out the folder with all the files here on Github .

If you’ve installed the package and are using RStudio , simply navigate to “File” > “New File” > “R Markdown…” > “From Template” > “UvA thesis {amsterdown}”. Use index for the new directory name (feel free to change this after), so that the main file will be called index.Rmd , then hit OK.

Then, create a new RStudio project by going to “File” > “New Project…” > “Existing Directory”, then “Browse…” to the directory you just created ( index , or whatever you named it to), and finally hit “Create Project”.

Click “Build Book” from the Build pane to render the thesis to an output format of your choosing.

Or, (e.g., if you’re not using the RStudio IDE), run the following lines of R code to render the template:

Requirements

Uploading your thesis

Uploading your thesis in seven steps

  • Convert your entire thesis into a single PDF file. Please note: the file size of your thesis may not exceed 500 MB.
  • Go to https://surfsharekit.nl/ and log in using your VUnetID.
  • Open your Profile and enter your student number under <Institution ID>.
  • Select 'new publication' > 'Thesis or internship report'.
  • Upload your thesis.
  • Fill in the mandatory fields (indicated by an asterisk) and as many optional fields as possible.
  • Save your thesis using the 'submit' button. Once your thesis has been uploaded successfully, you'll see a pop-up screen appear. 

The use of SURFsharekit in faculties   The overview below shows whether your faculty uses SURFsharekit. If your faculty does not use SURFsharekit, you do not need to upload your thesis in SURFsharekit.

* Theses in SURFsharekit will not be made visible to the public for the time being. Theses in SURFsharekit are only visible to support staff of the faculties' education offices. ** At these faculties, students are required to publish their Bachelor's and/or Master's thesis in SURFsharekit.

Check by the education office The education office of your faculty checks the data you have entered and adds to it if necessary. They then approve the thesis upload in the SURsharekit.

Making modifications As long as your faculty's education office has not yet approved your thesis upload in SURFsharekit, you can still make changes:

1. Go to www.surfsharekit.nl and log in with your VUnetID. 2. You will see the thesis you uploaded. 3. Choose 'edit' and change the information.

Processing student personal data The Personal Data Processing Regulations contain information on processing student personal data.

What happened to the old thesis database?

The old thesis database has been replaced by SURFsharekit. From 31 May 2023, students can register their thesis in SURFsharekit. From 1 July 2023, the old thesis database and the old thesis upload application will no longer be available. Theses from the period 2016-present will be transferred to SURFsharekit. Theses older than 7 years will be destroyed.

I can't log in with my VUnetID.

First check that you have filled in all the details correctly. Still not successful? Take a look at the manual and follow the steps.

I am unable to upload my thesis.

My course is not listed.

Contact your faculty's education office with a request to update the list.

I cannot upload multiple files.

We recommend creating one PDF file of your entire thesis.

How do I know if the upload was successful?

After successfully uploading your thesis, a confirmation appears in a pop-up window. The uploaded file appears in the overview.

My thesis is not visible. Where can others see my thesis?

Theses are kept in the thesis archive. Theses are not published online. They can only be viewed by the support staff of your faculty's education office.

My thesis may not be published full-text on the internet.

Theses are kept in the thesis archive. They are not published online and can only be viewed by the support staff of your faculty's education office.

In case theses will be published online (again) in the future, access rights for the full text file must be recorded. The student must record this when uploading the full text file.

My thesis may not be visible.

Theses are kept in the thesis archive. They are not published online. Theses can only be viewed by the support staff of your faculty's education office. In case theses do publish online (again) in the future, access rights for the metadata and access rights for the full text file must be recorded separately. The student must record this when uploading the full text file and when completing the form.

I modified my thesis after uploading it. Can I replace the file?

If the thesis has not yet been published in the thesis archive by the faculty education office supporters, you can still edit the file yourself. If the thesis has already been published in the thesis archive by the support staff of the faculty's education office, only the support staff of your faculty's education office can modify the upload.

Can I upload an anonymised version of my thesis?

Does your thesis contain privacy-sensitive or personally identifiable information? You can upload an anonymised digital version of your thesis. Please indicate in the thesis that it is an anonymised version.

How can I view theses in SURFsharekit?

Only staff of the faculties' education offices have access to theses in SURFsharekit. This means that VU theses are not publicly accessible to interested parties.

I cannot find my supervisor in SURFsharekit.

If you cannot find your supervisor in SURFsharekit, you can create a profile for your supervisor yourself. On page 6 of the SURFsharekit manual, you can read how to do this. 

I receive the notification 'This action is not valid' when I want to upload a thesis.

The first time you log into SURFsharekit, you must select a study programme. If you do not do this, you cannot add a thesis. How to select your programme is described in the user manual.
