Introduction

Lyx has convenient change tracking features, graphic format conversion, and spell check, making it a nice front end to Latex. Here I have posted a Lyx skeleton file to start a thesis. Most of the preamble settings should work as is so all you need to do is edit the commands in the top level file, and write your thesis in Lyx. Obviously this file comes with no warranties or guarantees.

This Lyx template uses the suthesis-2e.sty style available at http://help-csli.stanford.edu/tex/suthesis/

A template for use with Lyx is available here: suthesis-lyx.zip . Top level document is thesis_toplevel.lyx. Modify this document with your own information. Default settings are singled sided and 12 pt font. Change these settings in Document->Settings. Change latex options in the preamble section. Add additional suthesis as ERT (evil red text, raw Latex code) in Lyx.

Included as an example are Abstract, Acknowledgements, Chapter1 and Appendix1 sections. Bibliography is included using jos.bib as an example.

Formatting and structure

The Cornell Graduate School has become increasingly flexible about the formatting of theses and dissertations.  There now are only seven core requirements . For the structure of theses and dissertations here is a list of required and recommended sections .

Latex template

Among the available thesis and dissertation templates provided by the Graduate School is also a LaTeX template (ZIP archive). This template has been uploaded to Overleaf and placed in the Cornell template directory . This template contains a small fix to avoid an error message about \ifpdf .

You are not required to use the template, but using it will make most of the formatting requirements easier to meet.

Below are some general formatting tips for drafting your thesis in LaTeX.  In addition, there are other supports available:

LaTeX Template

To use the LaTeX and ut-thesis , you need two things: a LaTeX distribution (compiles your code), and an editor (where you write your code). Two main approaches are:

• Overleaf : is a web-based platform that combines a distribution (TeX Live) and an editor. It is beginner-friendly (minimal set-up) and some people prefer a cloud-based platform. However, manually uploading graphics and managing a bibliographic database can be tedious, especially for large projects like a thesis.
• A LaTeX distribution can be installed as described here . ut-thesis can then be installed either: a) initially, with the distribution; b) automatically when you try to compile a document using \usepackage{ut-thesis} ; or manually via graphical or terminal-based package manager for the distribution.
• The LaTeX distribution allows you to compile code, but provides no tools for writing (e.g. syntax highlighting, hotkeys, command completion, etc.). There are many editor options that provide these features. TeXstudio is one popular option.

Occasionally, the version of ut-thesis on GitHub  may be more up-to-date than the popular distributions (especially yearly TeX Live), including small bug fixes. To use the GitHub version, you can download the file ut-thesis.cls (and maybe the documentation ut-thesis .pdf ) and place it in your working directory. This will take priority over any other versions of ut-thesis on your system while in this directory.

LaTeX Formatting Tips

Here are a few tips & tricks for formatting your thesis in LateX.

Document Structure

Using the ut-thesis document class, a minimal example thesis might look like:

\documentclass{ut-thesis} \author {Your Name} \title {Thesis Title} \degree {Doctor of Philosophy} \department {LaTeX} \gradyear {2020} \begin {document}   \frontmatter   \maketitle   \begin {abstract}     % abstract goes here   \end {abstract}   \tableofcontents   \mainmatter   % main chapters go here   % references go here   \appendix   % appendices go here \end {document}

You may want to consider splitting your code into multiple files. The contents of each file can then be added using \input{filename} .

The usual commands for document hierarchy are available like \chapter , \section , \subsection , \subsubsection , and \paragraph . To control which appear in the \tableofcontents , you can use \setcounter{tocdepth}{i} , where i = 2 includes up to \subsection , etc. For unnumbered sections, use \section* , etc. No component should be empty, such as \section{...} immediately followed by \subsection{...} .

Note: In the examples below, we denote the preamble vs body like:

preamble code --- body code

Tables & Figures

In LaTeX, tables and figures are environments called “floats”, and they usually don’t appear exactly where you have them in the code. This is to avoid awkward whitespace. Float environments are used like \begin{env} ... \end{env} , where the entire content ... will move with the float. If you really need a float to appear exactly “here”, you can use:

\usepackage{float} --- \begin{ figure}[H] ... \end {figure}

Most other environments (like equation) do not float.

A LaTeX table as a numbered float is distinct from tabular data. So, a typical table might look like:

\usepackage{booktabs} --- \begin {table}   \centering   \caption {The table caption}   \begin {tabular}{crll}     i &   Name & A &  B \\     1 &  First & 1 &  2 \\     2 & Second & 3 &  5 \\     3 &  Third & 8 & 13   \end {tabular} \end {table}

The & separates cells and \\ makes a new row. The {crll} specifies four columns: 1 centred, 1 right-aligned, and 2 left-aligned.

Fancy Tables

Some helpful packages for creating more advanced tabular data:

• booktabs : provides the commands \toprule , \midrile , and \bottomrule , which add horizontal lines of slightly different weights.
• multicol : provides the command \multicolumn{2}{r}{...} to “merge” 2 cells horizontally with the content ... , centred.
• multirow : provides the command \multirow{2}{*}{...} , to “merge” 2 cells vertically with the content ... , having width computed automatically (*).

A LaTeX figure is similarly distinct from graphical content. To include graphics, it’s best to use the command \includegraphics from the graphicx package. Then, a typical figure might look like:

\usepackage{graphicx} --- \begin {figure}   \centering   \includegraphics[width=.6 \textwidth ]{figurename} \end {figure}

Here we use .6\textwidth to make the graphic 60% the width of the main text.

By default, graphicx will look for figurename in the same folder as main.tex ; if you need to add other folders, you can use \graphicspath{{folder1/}{folder2/}...} .

The preferred package for subfigures is subcaption ; you can use it like:

\usepackage{subcaption} --- \begin {figure} % or table, then subtable below   \begin {subfigure}{0.5 \textwidth }     \includegraphics[width= \textwidth ]{figureA}     \caption {First subcaption}   \end {subfigure}   \begin {subfigure}{0.5 \textwidth }     \includegraphics[width= \textwidth ]{figureB}     \caption {Second subcaption}   \end {subfigure}   \caption {Overall figure caption} \end {figure}

This makes two subfigures each 50% of the text width, with respective subcaptions, plus an overall figure caption.

Math can be added inline with body text like $E = m c^2$ , or as a standalone equation like:

\begin {equation}   E = m c^2 \end {equation}

A complete guide to math is beyond our scope here; again, Overleaf provides a great set of resources to get started.

Cross References

We recommend using the hyperref package to make clickable links within your thesis, such as the table of contents, and references to equations, tables, figures, and other sections.

A cross-reference label can be added to a section or float environment using \label{key} , and referenced elsewhere using \ref{key} . The key will not appear in the final document (unless there is an error), so we recommend a naming convention like fig:diagram , tab:summary , or intro:back for \section{Background} within \chapter{Intro} , for example. We also recommend using a non-breaking space ~ like Figure~\ref{fig:diagram} , so that a linebreak will not separate “Figure” and the number.

You may need to compile multiple times to resolve cross-references (and citations). However, this occurs by default as needed in most editors.

The LaTeX package tikz provides excellent tools for drawing diagrams and even plotting basic math functions. Here is one small example:

\usepackage{tikz} --- \begin {tikzpicture}   \node [red,circle]  (a) at (0,0) {A};   \node [blue,square] (b) at (1,0) {B};   \draw [dotted,->]   (a) -- node[above]{ $ \alpha $ } (b); \end {tikzpicture}

Don’t forget semicolons after every command, or else you will get stuck while compiling.

There are several options for managing references in LaTeX. We recommend the most modern package: biblatex , with the biber backend.  A helpful overview is given here .

Assuming you have a file called references.bib that looks like:

@article{Lastname2020,   title = {The article title},   author = {Lastname, First and Last2, First2 and Last3 and First3},   journal = {Journal Name},   year = {2020},   vol = {99},   no = {1} } ...

then you can cite the reference Lastname2020 using biblatex like:

\usepackage[backend=biber]{biblatex} \addbibresource {references.bib} --- \cite {Lastname2020} ... \printbibliography

Depending on what editor you’re using to compile, this may work straight away. If not, you may need to update your compiling command to:

pdflatex main && biber main && pdflatex main && pdflatex main

Assuming your document is called main.tex . This is because biber is a separate tool from pdflatex . So in the command above, we first identify the cited sources using pdflatex , then collect the reference information using biber , then finish compiling the document using pdflatex , and then we compile once more in case anything got missed.

There are many options when loading biblatex to configure the reference formatting; it’s best to search the CTAN documentation for what you want to do.

Windows users may find that biber.exe or bibtex.exe get silently blocked by some antivirus software. Usually, an exception can be added within the antivirus software to allow these programs to run.

Submit Your Dissertation or Thesis

To assist you during the submission process, review this Checklist for Submitting My Dissertation or Thesis .

Submission Requirements

You will not be able to submit your dissertation or thesis through the Dissertation & Thesis Center in Axess unless you have met all requirements outlined below.

• You must be registered for classes or on an approved Graduation Quarter during the term in which your dissertation or thesis is submitted. 

An application to graduate should be filed through Axess early in the degree quarter but no later than the date specified in the academic calendar for that quarter. View details in this article: How do I Apply to Graduate?

When you apply to graduate, you will be instructed to enter the title of your dissertation or thesis. You are not eligible to submit your work until an application to graduate has been filed for the current quarter.  

In order to submit your work in Axess, you must ensure:

• Your candidacy is valid
• Your reading committee is accurate
• You’ve completed all relevant milestones

If you have any questions about the status of your milestones, accuracy of your reading committee, or your candidacy end date, reach out to the Student Services Officer in your department.  

• You will be unable to submit your dissertation or thesis until your eForm has been approved. Please see How to Submit Your Reading Committee Signature Page for full instructions.

Please note: Students with unmet financial obligations resulting in the placement of a hold will not receive a diploma until the hold is released by Student Financial Services. Be sure your financial obligations are in order before submission of the dissertation. 

Considerations During Submission

Consider these other items during the submission process of your dissertation or thesis.

Managing copyright is an important responsibility in your academic career.

For this reason, all students are required to review a resource on Copyright Considerations prior to submission of a thesis or dissertation for publication by Stanford, produced by Stanford Libraries in consultation with the Office of the General Counsel.

You are encouraged to review this resource as early as possible in the dissertation or thesis preparation process.

During the online submission process, you, as the author, will sign the Stanford University Thesis and Dissertation Publication License.

By accepting the terms of this agreement, you are granting Stanford the non-exclusive, worldwide, perpetual, irrevocable right to reproduce, distribute, display and transmit the dissertation or thesis. Read the full text of the agreement.

Stanford will make your full dissertation or thesis available online through its library website, and may also make it available through third-party search engines and distributors. Supplementary material submitted along with the dissertation or thesis will be available only from Stanford Libraries website .

On occasion, when a dissertation or thesis author enters into a contract with a publisher, the publisher requests the author to "pull back" their dissertation or thesis to limit accessibility. Stanford can often accommodate these requests, in which case the thesis or dissertation will be available only to those in hard copy, or those with a Stanford network account. Indexing of the document will continue to be allowed, however.  Pull-back requests should be submitted using a Services Ticket:  http://services.stanford.edu    Be sure to include a copy of the publisher's request in your ticket.

A dissertation or thesis author has the option to apply a Creative Commons license during submission.

Because Stanford will make your dissertation or thesis publicly accessible, readers may locate your publication and may wish to use parts of it in their own work. Because you hold the copyright to your work, your permission for that reuse is necessary.

By applying a Creative Commons license to your work, you make clear to users the terms and conditions under which they may reuse your material, obviating the need for them to contact you directly. Applying a Creative Commons license does not take away any of your rights; rather, it makes clear to readers of your work what kind of reuse you permit.

You may optionally apply for one Creative Commons license. Stanford Libraries recommends the "Attribution Non-Commercial" license, because it encourages open access and collaboration in the scholarly process. For more information on Creative Commons license options, please visit the Creative Commons website .

For specific questions about applying a Creative Commons license to your submission, please submit a help request , which will be reviewed by the library.

You, as the author, have the option to delay the release of a dissertation or thesis to search engines outside of Stanford and other third-party distributors. Under an embargo, the dissertation or thesis will be available online to Stanford-authenticated users, but not to readers outside the Stanford network.

Release delay options are: six months, one year, or two years. Embargos of longer than two years require the review and approval of the Subcommittee on Exceptions to Graduate Policy (S-EGP).

The embargo option may be appropriate for a student who wants to delay access to the dissertation or thesis for a limited amount of time in order to pursue other publications.

Embargos and Patent Protection

Please note that the laws of different jurisdictions vary on what constitutes a public disclosure that could prevent or impede one’s ability to obtain patent protection for inventions disclosed therein.

Stanford takes no position with regards to whether the delayed release of a dissertation or thesis will safeguard the ability to obtain patent protection for inventions disclosed therein.  Instead, Stanford recommends that any patent filings relating to material described in the dissertation or thesis occur prior to submission, whether or not the dissertation or thesis is under delayed release.

Embargos and Grant-Funded Research

If your thesis or dissertation includes any research conducted as part of an active grant-funded project, discuss the embargo option with the project's principal investigator. 

Embargos and Multiple Authorship

Multiple authorship has implications with respect to copyright and public release of the material. Be sure to discuss copyright clearance and embargo options with your co-authors and your advisor well in advance of preparing your dissertation or thesis for submission.  Embargoes may be lifted early at the request of the author.

Embargos and Copyright Permissions

You may not select embargoed status in lieu of obtaining appropriate copyright permissions. A dissertation or thesis, in its entirety, will be governed by only one level of distribution at any given time; the work may not be subdivided with sections disseminated under differing levels of distribution.

If you have any questions about whether you should embargo your dissertation or thesis, please consult with your advisor.

Extending Embargos

Students who designate an embargo period (of six months or one year) during the initial submission, may later wish to either extend their original embargo period (to one year or two years from the time of submission).

To make such a request, submit a help request to the Office of the Registrar no later than four weeks before your original embargo selection expires.

Depositing Current Senior Theses

Requirements for advisors, instructions for depositing your senior thesis.

There is currently no Institute requirement for senior theses to be deposited into CaltechTHESIS.  However, individual students or faculty may want to do so.  The database is fully capable of handling them.   Please check out other pages in this Libguide for related information that could apply to adding a senior thesis.

If you have any questions, please contact the Library !

• No.  There isn't one specifically for senior theses.  However you are are welcome to use one of the Word or LaTeX templates created for PhD theses, and to modify it as needed for your purposes.
• Yes.  Check out CaltechTHESIS senior thesis records .  Not every thesis record has viewable files, however, so check out a few records.
• Yes. The Library will need an email from the advisor approving the deposit and release of the thesis.  This can be sent to [email protected] .
• Yes.  We do allow temporary restricted access or full embargoes for thesis files if the advisor recommends it.  The easiest way to do that is for the advisor to fill out the PhD thesis embargo form of their choice , adding a note in the form indicating that it’s for a senior thesis, and for how long they would like the restriction or embargo to last.  The form does not need to go through the same approval process as for PhD theses, but its use makes it easier for the advisor to fill out all the necessary information for the Library.

Advisors must approve the deposit of a senior thesis into CaltechTHESIS.  A simple email of approval sent to the Library is enough to satisfy this requirement.

Instructions on uploading your senior thesis to CaltechTHESIS

• ​​ Log in to CaltechTHESIS with your IMSS credentials.
• Starred metadata fields are required.
• In the Description screen, your Defense Date can be the date you turned in the final copy of your senior thesis.
• If you do not have a committee, add "None" to the first Family Name and Given Name fields in the Committee area.
• In the Division/Option screen, if you have a double major or minor, you can choose multiple entries in the list by hitting the CTRL key in PCs, or the equivalent in other computers.
• Once uploaded, click on Show Options next to each file entry.
• In Content, choose the appropriate option from the pull-down menu.
• If you are uploading multiple files, briefly describe the contents of the file(s)s in the Description field for each entry.
• If your original thesis includes multiple files, zip them together and deposit the zip file.  This is true for both TeX and Word, as well as other generating software.  Choose the Content option "Archival Material", and add "Source files" to the Description field.
• Briefly describe the contents of the file(s)s in the Description field for each entry (Click "Show Options" to see the field).
• You can add the links in the "Related URLs" field in the Description screen.
• If you decide to add them to CaltechTHESIS, upload them as zipped files if they are extremely large (>100 Mb - use your judgment).
• Deposit your record for review and approval by the Library.
